There are folders in the home directory which will cause problems if they are removed. This is a list of the required default folders in the home directory.

/home/user/.tmp
/home/user/.access-logs
/home/user/.htpasswds
/home/user/.sqmailattach
/home/user/.trash
/home/user/.cpanel3-skel
/home/user/.sqmaildata
/home/user/.cpanel
/home/user/mail/
/home/user/etc/
/home/user/public_ftp
/home/user/public_html
